泛素可与另一种蛋白质共价结合或游离（非锚定）存在。共价结合时，泛素通过异肽键与目标蛋白质结合，可以是单体（单泛素），也可以是通过泛素的不同 Lys 残基连接的聚合物（多泛素链），还可以是通过泛素的启动子 Met 连接的线性聚合物（线性多泛素链）。多泛素链连接到目标蛋白质后，会根据连接的泛素的 Lys 残基不同而具有不同的功能：连接 Lys-6 的泛素可能参与 DNA 修复；连接 Lys-11 的泛素参与 ERAD（内质网相关降解）和细胞周期调节；连接 Lys-29 的泛素参与溶酶体降解；连接 Lys-33 的泛素参与激酶修饰；连接的 Lys-48 参与蛋白酶体的蛋白质降解；连接的 Lys-63 参与内吞、DNA 损伤反应以及导致激活转录因子 NF-kappa-B 的信号转导过程。通过启动子 Met 的附着形成的线性聚合物链会导致细胞信号传导。泛素通常与目标蛋白质的赖氨酸残基结合，但在极少数情况下，也会与 Cys 或 Ser 残基结合。当多泛素是游离的（非锚定多泛素）时，它也有独特的作用，如激活蛋白激酶和传递信号。
